Thanks for the screenshot, which confirms to me that the tick box your are referring to is not present in Waterfox. Tested in a clean sandbox and with restarted browser after making changes. Ok, setting ".disable-protected-mode" to "true" does not resolve the problem either. I guess my next step would be to roll back to the previous versions of Flash and Waterfox one at a time, although the issue only arises when the browser is running sandboxed. The error box I'm getting doesn't appear to be issued by Sandboxie Control, or by the Flash player plugin itself in the usual manner when it crashes, but rather a message from the browser indicating a problem between plugin-container.exe and SbieDll.dll I've tried disabling Flash hardware acceleration as suggested on the Mozilla support page in your link, but this did not resolve the issue. Waterfox does not appear to mirror FF as it does not offer the option to toggle protected mode on or off, at least not from the plugins page. If you are using a clean sandbox, you can test while running sandboxed. So, delete contents before trying testing disabling PM again.

I think Waterfox is like Firefox, you should be able to disable PM via Tools>Addons>Plugins>Flash, Click Options, Untick Enable Flash protected mode. I would try disabling PM again, either in about:config or in about:addons and confirm you dont see the FlashPlayerPlugin exes running, that way you ll know for sure that PM was really disabled. If PM is indeed disabled, you should not see the FlashPlayerPlugin exes running in Sandboxie control, only plugin container should be running along waterfox and the SBIE processes. Ok, I've found another about:config preference named ".disable-protected-mode" set with a default value of "false", however, setting this one to "true" doesn't appear to help either.
